The most common cause of poor framerates in Yuzu on Deck is not using Vulkan. You can fix that by going into Yuzu and clicking where it says OpenGL at the bottom. It should change to say Vulkan. If it's already on Vulkan, then you could try disabling in-game shader caching in the game settings, or lowering the render resolution and using FSR.

Set Thermal Power Limit to on the Performance menu on the Deck. Set the Watts slider to 7 . Turn on Manual GPU Clock Control. Set the value to 1000. This made a huge difference for me. Limit framerate to 40fps and set deck to 40 hertz refresh rate. Ensure FPS++ is downloaded and you have a higher refresh rate set than 40 .
