You can let RW2 overwrite SMIM. The general consensus is to use SMIM as a base and then let mods with more specific textures that you want to overwrite SMIM. Considering the water issues in SE, id probably let real waters win. I have previously compared both meshes in NifSkope. There is technically very little difference, polygon-wise.
