I am not too familiar with zelda, but if the game says it "overwrites" or "deletes" the save files, then your previous saves do not exist, since the game deletes your old saves and replaces them with the new data. The only thing I can think of to help is to find a mod/hack to give you a save before the boss.

So yeah, in there you have to folders, "local" and "remote", plus the file "remotecache.vdf", copy the two folders to whatever backup place you want. Now to start fresh you need to delete the save data withing the menu of the game. Then to load your old save just copy the two folders back to their original place and overwrite everything.

If you want to play your old character again you gotta look at the bottom of the loading menu for the "switch Character" button prompt to switch the character folder.
